Given the lack of official and well-studied datasets to test the analysis tools, it is generally difficult to assess the accuracy and reliability of a metagenomic pipeline. We analysed 12 samples of the Human Microbiome Project 5 dataset where the V1-V3, V3-V5 and V6-V9 hypervariable regions of the bacterial 16S gene have been amplified and sequenced using the Roche-454 FLX Titanium platform. The analysis of an environmental dataset and a gut dataset puts MICCA to the test of two of the most common applications of metagenomics.

To understand the performances of the different pipelines, in Figure 1b we plot the relative abundances of the top 20 most abundant OTUs in the synthetic dataset estimated by MICCA, MICCA-Fast, QIIME and UPARSE against the effective abundances (see also Supplementary Figure S4 for mothur).
